The Southern Africans advance on away goals rule after winning the first leg of the preliminary clash 1-0 on Friday.
Bokang Mothoana put the visitors in the lead with a strike on 23 minutes.
The home side rallied and drew level six minutes through Cedric Amissi before Yamin Ndikumana converted a penalty to seal the win.
But Lesotho qualify on away goals rule as the clash was tied 2-2 on aggregate.
The Crocodiles will now join Ghana, Zambia and Sudan in Group D of the qualifiers.
