Levadia midfielder Ernest Agyiri scored to help his side take a 3-1 lead against Joseph's FC in the first leg of the Europa Conference League.
The 23-year-old scored in the ninth minute to increased the score for the Estonian side after Beglarishvilli had given the home side the lead.
Putincanin scored from the spot-kick to give Levadia a comfortable lead ahead of the second leg.
Pecci scored for St Joseph in the 74th minute to get a consolation for his side.
