Mid-season signing Abdul Basit Issah's acrobatic first goal gave the academy boys the deserved lead in Sogakope.
Lawrence Agyekum delivered a corner kick and Issah applied a bicycle kick to it.
It was his first goal for the club since joining them during the second transfer window.
WAFA could have doubled their lead but were just profligate in front of goal with Augustine Boakye and Justus Torsutsey.
Wonders played it tight at the back and managed to soak the pressure throughout the game.
