After the break, Ransford Osei increased the tally in the 65th minute and the last goal scored by Nurudeen Ali on 80 minutes.
Kotoko will face third-tier side Agbozome Weavers in the round of 32 clash at the Ho Stadium on Monday.
Meanwhile, Dawhenya FC have booked a date against 2011 winners Nania FC in the round of 32 of the MTN FA Cup after defeating Woe FC 4-3 on penalties on Wednesday.
The FA Cup Committee has moved New Edubiase's round of 64 match against Starke FC to Sunday, March 10.
